I selected the image and applied a glass filter

I sketched around the image and applied some bevel and embose

I added the original background with a gaussian blur

I created 3 windows of the same size from my source image

After adding the backgrouds, I put in the frames for the stained glass using the guides to help. Then increased the saturation and light to make the windows look more like stained glass.

I added a zoom radial blur, and then masked most of it out, it was just to add a little colour to the lit side of the stone inside the windows and I reduced the opacity to about 50%
